He denies charges of sexually abusing a minor, videotaping the alleged abuse, taking a child without parental consent and holding him against his will.
Police first arrested 32-year-old teacher Neil in October 2007 after a global manhunt.
Neil arrived at Bangkok's Central Criminal Court on Tuesday wearing brown Thai prison uniform and chains on his ankles.
He held up a magazine in front of him, to hide his face from the media.
The child involved in the latest case was nine years old at the time of the alleged abuse, and claims Neil paid him $15 to $30 to sexual acts with him in 2003.
The boy is the brother of a child Neil admitted abusing in an earlier case.
Neil was sentenced to three years and three months in jail on that charge.
Worldwide hunt
The international police agency Interpol sparked a worldwide manhunt when it launched its first global appeal in October 2007 for information on the suspected paedophile.
Interpol appealed for help after experts unscrambled digitally distorted photos of the suspect.
Neil was arrested soon after a 17-year-old Thai youth told the authorities the suspect had sexually molested him several years ago.
